I just tried to do my 90 days reporting online. I tried last year and failed. This time it has accepted my application so will see how it goes.
Here are a few tips:
1) Use have to use Internet Explorer
2) You have to do within 15 days before your 90 days is due, but not less than 7 days before due. As an example I arrived on 25 October 2015 so would be due 23 Jan. I did today 14 Jan and that's at least 7 days before and within 15 days. (Note: it's useful to keep your flight number or other country entry details as it's not shown on your TM card. It's not red-starred as a required field but I don't know what happens if you don't have it. Oh and don't lose your white TM arrival card either)
3) You can access via the tab on the left hand side of their website in an orange box that says "Apply for Notification of Staying in the Kingdom (Over 90 Days)

I think directly via clicking or if that doesn't work cut and paste in your browser
extranet.immigration.go.th/fn90online/online/tm47/TM47Action.do
4) I then got an error saying "There is a problem with the website's security certificate"
I clicked on "Continue to website not recommended"
5) You then have to scroll to the bottom and tick a box to say you've read it all. Worth doing by the way as it has some useful info, generally
6)You then choose the blue box for notification of stay, (Underneath that is a green one for checking status)
7)That takes you into the main form to complete. Be very careful with input here as it's quite fussy and just comes up with an unhelpful message to contact immigration if you don't get it right. i.e doesn't actually tell you you're wrong or what you've input wrong just says contact immigration. My first two attempts failed and I nearly gave up again
8) In my case inputting a space on the flight number seemed to cause a problem! I input TR 2104 instead of TR2104 and I think that's why my first two attempts failed as when I removed the space it was OK
9) If you submit at the bottom and it takes you to the second page you're on a winner and just carry on
10) When you're complete, print a copy of your "pending" application as it has a reference number you'll need to check the status as in the green box in 6) above. Or you could save a soft copy or take a photo with your mobile. Not wanting to lose it I did all 3
Will let you know how I go on, but at least I got the application in, which is a big improvement on last time

Edit and update: 9 September 2019 NEW MOBILE APP IS AVAILABLE and looks like it works
As an update:
There is now a mobile app version.
Called "Immigration eServices Immigration Bureau"
You can download this to your phone and do your 90 day reporting via the mobile app
You need to register first.
I've registered and then confirmed registration via email. But not used it to notify yet
However, the functionality is similar to the web version
I used it to check previous information. It was correct and gives a complete history of 90 days that have been done online
Note: Same requirements for use: not more than 15 days before due, but more than 7 day
